1. Enter into the Student Interface to the Biology Workbench (SIB) webpage and Enter Biology Workbench account information
a. Enter your username and password in the appropriate boxes, then click on the 'submit' button
b. Otherwise, create an account by clicking on the 'click here' link. After entering the necessary information, click on the register button. This set of userID and password can be used when you enter SIB or Biology Workbench.
2. Create a new session titled GFP
a. Click on the NEW button and type 'GFP'into the Session Description box.
b. Click on the Start New Session button.
c. You will be returned to the 'Preferences Page' and you should see the words 'Preferences with Current Session: GFP' near the top of the page
3. Find protein sequences using a text or character search
a. Click on the Protein Tools button
b. Go to area left of the Ndjinn button
c. Type 'red or victoria and fluorescent' in the search box
d. Find and select 'GenBank Gene Products Last Full Release' and 'PDBSEQRES' databases in the scroll box
e. Click on the 'Ndjinn' button

4. Import sequences of interest to your account
a. Examine the names of the sequences found we are interested in the mutants and synthetic constructs
b. Check on the box at the left of the names to select the sequence. Select about TEN sequences that look interesting. Make sure you select:
GENPEPT:1619751
PDBSEQRES:1GFL
PDBSEQRES:1YFP
c. Click on the 'Import sequences' button at bottom of page
d. You should see the 'Protein Tools' Page. Go to the bottom of the page to see the new sequences

5. Compare Sequences
a. Select (click on the box to the left of the name) all the imported sequences (Only select on the PDBSEQ chains *_A (not the ones ending in _B))
b. Click on the ClustalW tool button. This tool aligns the different sequences.
c. Scroll down and see the color coded alignment.


d. Inquire (based on the aligned sequences): What regions are similar (or differ) between sequences? What can you infer from the results?
e. Click on the 'Import Alignment(s)' button. You should see the 'Alignment Tools' page.
